Poor bike fit and cause knee pain. So can low cadence on the bike.  For running shoes... go to a REAL RUNNING STORE (not Oshman's or The Finish Line) and let them look at your gait and pick out shoes made for your stride. Shoes not made for your gait/stride and lead to injury. Yes, I know all of the above from personal experience.
