Click on User CP on the left in the menu at the top. Then Click on Edit Options and find the entry that says "Pop up a box when you receive a Private Message?"

Make sure YES is checked and then click Submit Modifications at the bottom. If Yes was already checked let me know and we'll try and go from there.
